The extra depth is only an issue if your regular opponent is a bit of a knob. 

This can usually be avoided by careful choice of opponent.

Is it OK to model non-included commanders of chariot armies, e.g. Egyptian, Assyrian, etc., in chariots?

They could be distinguished from a chariot unit base by giving the commander in his chariot ...

I would recommend a little change in organisation.

Your 1 corps will still have 2 groups to move,
but your 2nd Corps will be infantry only,
